Copenhagen took the lead just 71 seconds into the match when Mohamed Elyounoussi found the back of the net after receiving a cross from Marcos Lopez.
Villarreal equalized shortly after the break when Ilias Akhomach's cross was converted by Santi Comesana.
However, Copenhagen quickly regained their advantage, with substitute Elias Achouri scoring with his first touch, finishing from a cross by Yoram Zague.
Tani Oluwaseyi then equalized for Villarreal, poking the ball through defender Junnosuke Suzuki's legs and past the goalkeeper.
In a thrilling finish, former Cardiff striker Cornelius struck late to secure the win for Copenhagen, bringing their total points to seven.
This victory places Copenhagen in contention for the knockout phase play-offs, although several of their rivals are set to compete later on Wednesday.
